It will only do it when the Jeep is moving over 10 or so. But then when you slow down like for a stoplight it goes away.

If it only does it while moving and is not RPM related that means it's either something in the tranny/tc or in the axle's. A u-joint won't go away with warmth, you said it sounds like something upfront so that rules the tranny/tc out. What else is left? The wheel bearings or brakes. I guess it could be brake related, though my money is on wheel bearing.
hmmm i could go with wheel bearing as well.... when metal is heated, it somewhat shrinks, so that could be the case as why the sound goes away once things are "warmed up".

The water pump is still spinning though, even if the T-stat closes. The T-stat has nothing to do with the water pump doing it's job.
If your driving down a big hill you could put it in neutral and turn your motor off and cost down it. If the sound is still there than you know it's not engine related.

It's a belt rubbing on something (or something not operating right that the belt is trying to turn) if the noise is up front. I had a similar noise when my Alternator bearings were going out. Do you notice any fluctuation in voltage when it is squeeking/not?
A wheel bearing should be easily noticable as coming from "below" you like a tranny noise sounds like below/behind you.
You did still keep the old belt for a trail spare didn't you? Did it have any wear on either edge/side of it?

Metal doesn't shrink when warmed up. You could say maybe in the wheel bearing there are two peice of different steel and the outer one expands faster with heat therefore the clearance is larger and no more squeek.
Open you dor when it happens and see if you can locate it some. I have something liek that and it sounds like it from the front DS. i gotta rebuild that sucker soon.
